Croatia’s Ruđer Bošković Institute (RBI) is using DeepSQL Community Edition to accelerate genome research focused on reconstructing biological evolution. “To determine the evolutionary age of human genes, we need to pull genomes from a variety of public databases. With MySQL InnoDB, it took a week to load a 50GB database and perform initial analyses on what became a 250GB database with joins. Our research slowed to a crawl—and with our database expected to double in size every year, we knew this lag time would only get worse,” said Dr. sc. Martin Sebastijan Šestak, a Post-doctoral researcher at RBI’s Department of Molecular Biology, Laboratory of Evolutionary Genetics. “We evaluated alternative engines including TokuDB and found that DeepSQL is easier to use and performed much better. With DeepSQL, it took just one day, instead of a full week, to download, clean and preprocess 50GB of gene sequences and build an entire database. Compared to TokuDB, DeepSQL loaded three times faster and ran queries five times faster, while delivering 40 percent compression.
